Problem With Position:Fixed Main Nav

So, I'm trying to "modernize" a skin for Nova and I'm having some issues with the main navigation. I set it to position: fixed to allow for easier access to the main navigation bar and for some reason, some elements are going over the header when they should be going under. I'm not sure why this is happening, I've tried moving the header around and setting the body to position: relative, but that doesn't work.

You'll need to set a z-index on the header, probably something like 1000, to make sure it's topmost on the stack.
